Who Wins

Pre-6, you have a real threat window at level 2 when you have both Q and W — if you land Q on Aphelios or Zyra before they respect your engage, you can force a significant trade.
Post-6, you clearly win the 2v2 because your R onto Aphelios followed by Q chains gives Kai'Sa a free dive window that Zyra cannot peel fast enough.

Your best trading pattern is to use W on yourself before engaging to proc the passive root on your first auto, then Q to chain the crowd control — this maximizes the lockdown window for Kai'Sa to deal damage.
Do not waste your Q as a poke tool; save it for a committed all-in where the chain CC guarantees a kill.

You should roam, particularly after a successful shove where Kai'Sa can hold the wave safely — your R is one of the strongest roam tools in the game and mid laners are extremely vulnerable to it.
Optimal roam timing is after level 6 when the wave is shoved and you have R available, or when Zyra and Aphelios are low and forced to back, giving you a free window to impact mid.

Do not stand in Zyra's E seed zones passively — she will proc them with Q and chunk you down, reducing your tankiness before a critical all-in.
Also avoid using Q as your opener without W active, as losing the passive root means your chain CC is weaker and Aphelios can simply walk away.
