Who Wins

Pre-6, your W shield and E heal give Varus sustain superiority in poke trades, and Nautilus cannot freely engage without eating your Q knockback; however, Nautilus level 2 all-in is dangerous if your Q is on cooldown.
Post-6, your R is the single most important ability in this matchup — using it to cleanse Nautilus R before Jhin's W lands completely negates their kill pattern.

Your best pattern is to pre-shield Varus with W before Nautilus can engage, use Q to interrupt or delay his approach, and save E heal for after trades to sustain Varus back to fighting health.
Do not waste your R on small CC — hold it specifically for Nautilus R or a Jhin W that would otherwise guarantee a kill.

You should generally not roam in this matchup because Nautilus is a constant dive threat and Varus is vulnerable alone; if you do roam, only do so after a successful all-in that forces both enemies to back.
A roam that leaves Varus alone against Nautilus at any point in the laning phase is likely to result in a free kill for the enemy.

Do not use your R reactively after Nautilus Q has already landed and Jhin W is mid-air — the cleanse needs to happen the moment Nautilus R hits to prevent the full chain.
Mistiming your R by even a fraction of a second means Varus is dead and your most important cooldown is wasted.
