Who Wins

Pre-6, you win most extended trades if you land your E dash into a full combo, but Nautilus's W shield and passive auto on every ability cast mean short trades at level 1-2 heavily favor him due to his root and shield absorbing your burst.
At level 3 you gain meaningful all-in potential, but you must respect his Q hook range or he chains CC into a full combo that you cannot escape.
Post-6, your R gives you a gap-close and knockup that can interrupt his R setup, but if he lands Q first, his full CC chain will kill you before your burst resolves.

Your optimal trade pattern is to bait his Q by staying at max E range, then immediately E onto him the moment it misses to proc your passive empowered auto and chain Q-W for maximum burst before his W shield regenerates.
Never trade into his W shield proactively — wait for it to be on cooldown or already consumed by minion damage before engaging.
Short trades are losing trades for you; commit to a full rotation or disengage entirely.

You want to push the wave consistently to deny him the ability to walk up and auto you freely under his passive, since his passive root on every ability makes standing in an open lane extremely dangerous for you.
Shoving into his tower forces him to last-hit under pressure and reduces his roam threat, but be cautious of his Q angle from behind minions — he can hook through gaps in the wave.

Do not walk up to trade when his Q is available and you have no minion wave to block it — a single Q hook into his full combo at any point in the game is a near-guaranteed kill or flash burn.
Many Ambessa players overestimate their mobility as a counter to his CC, but your E only dodges his Q if you time it perfectly on reaction, which is unreliable in practice.
